Can you post a picture?

If your bite is good then you may want to consider seeing a cosmetic dentist for an evaluation for bonding or veneers, since the ortho may have reached the limit of what they can do with your teeth. If your bite isn't good then you definitely need to talk to your ortho again.

I wanted to update that after a month wearing them my retainers are finally pretty much comfortable. I'm still having a problem with that crowned tooth and am seeing an endo soon but, besides that, my pain has diminished greatly. So, there is hope for all of you retainer newbies out there!

Also keep in mind that orthodontists differ in their abilities. One might tell you "No way! You can't have Invisalign, much too complicated" and another might say "No problem!". Always get more than one consultation (often they are free) and also don't rule out regular braces. They could work faster...
