Your cheeks will still toughen up with having the wax there. They do not need to be damaged in order to callous, they will do so one their own with friction, even with the wax.

If the wax works for you, use it.

I use floss threaders and non-shred, "glide" floss and I never have any problems

I think that an invisalign retainer is provided, but yes, definitely a retainer is needed after invisalign.
